I use Raggtop to clean mine. Avoid brushes since, Imho, they will cause wear on the fibers and stick to microfiber towels. Fading is mostly a result of sun exposure and age.

when I had my '01, the top looked like it soaked up the water when it rained, or I washed it. I just got an '03, and the water beads off the top in the rain or washing just like the waxed body. I assume there is a coating, or spray on the top. If so, what could it be, and where would be the best place to purchase a can?

I don't recall water ever beading up on my top. Maybe someone treated it with water repelant? I think the neighbor uses Nano on his Mustang top.

RaggTopp cleaner and protector kit with a horsehair brush. The horsehair brush won't damage the top. Did mine last Spring and it came out great.
